extruding issue

Select these Edges and Delete them:

Then you've got (two) holes, that you can Fill.

Most likely you extruded each face individually. So you first selected one then extruded, then another one, extruded that one, then the other one and extruded it. That created those extra faces in the middle. You need to select the three of them at once and extrude them like that so you don't get that excess.
