I am using the source file that goes with this lesson, and there are a few problems I am running into. First of all, I don't see that scene in the background that shows on the lesson. I didn't think it would affect following along, but when I get to the transparency part nothing looks the same. When I get to the mask transparency settings, it doesn't cut a hole in anything since there is no scene. Most importantly, I am not getting a water affect when following the raytrace settings. I have the following settings: Alpha - 1.33; filter - 0; fall off - 1.00; limit - 0; depth - 0; fresnel - 0; gloss - 1. The preview looks correct, but my gizmo is black where I would expect to see transparency. Is there a step that I could have missed?

I am not sure what you are referencing by "that scene in the background". In the UV/ImageEditor under Image-New Image there is a UV grid generator. It even has a color option. I hope this is relevant to your question. Happy blending. :)

What I was referring to is the scene background image. No matter what I do it is just blue when I go to render view, and none of the transparency settings are working for me ( I Get black where it should be transparent). I am using the BI start source file. From the beginning I could not get anything to look the same as the lesson. I finally took the BI start file and the BI finished file to compare side by side to see what steps I missed. First of all, the BI start file opens in cycles render when I open it. I thought that was something I did and accidentally saved it that way, so I downloaded it again, and the fresh download still started up in cycles render. I figured that didn't matter, so I just changed it to Blender Render, and started following along, and still when I go to render view everything besides the objects are the sky color. I am guessing once I get the environment correct than my transparency setting will work like it does in the tutorial. All the settings work correctly in the final source file.

I think what you may be seeing is the effect of having the "method of display" set to rendered in the 3d viewport
