I thought NGons should be avoided but it seems that when using the knife tool it's unavoidable that they are created.How is this dealt with?

You need to "clean up" n-gon-generating knife cuts by cutting new edges to convert n-gons to 4-sided or at least 3-sided polygons.

There's usually no reason not to do it immediately. they can cause a problem with the sub-surface modifier which you'd use for a lot of projects to give it that smooth appearance.
