Cutting a Rectangualr share in an UV sphere

Hi, 

Iam trying to model something. Its a Star Trek photon. Iam quite happy with the basic shape (see images 1&2)

My question is on the exhaust ports. They are a rectangular shape which needs to be insertes in the rounded ends. My first idea was to use boolan tools intersect and done like image 3 shows

This looks fine as long as i dont use smooth shader as this creates triangles (see image 4)

The beginner question would be. If i apply textures and materials, would that actually be aproblem? If yes. What would be your approach in doing this?
