A Cubic Hole in a sphere

Hi, 

iam modelling something (quite a beginner) and iam stuck at a question. Its a photon torpedo from Star Trek, iam quite happy with the basic form. (see images 1&2)

Question is how to approach the exhaust ports. My initial idea was to use bool tool intersect and done like image 3 shows

this looks really good as long as you dont use any smooth shader or anything See image 4

The booleon creates as shown in image 4 triangles. . Question is, is that even a problem? Would it show up when i apply textures and materials? If yes? How would you approac such a thing to be clean?
